JAtlasViewer Tutorial

This start-up tutorial guids the user to go throught the basic functions of JAtlasViewer. The help files (on menu ) explain all the menu items and the mouse behavious.

1. Launch the software

 

The JAtlasViewer start-up windows is shown on right.

2. Open Wlz image file (data)

After Click File and Open, or press Ctrl + o, a open file dialog will come out. Select a Wlz file. The surface (if available) and bounding box shows on the window. 


The opened file history will be show in the menu File, click it for reopen directly. 

3. Navigating the 3D surface

Moving the pointer to the scene, pressing the Left button and moving the mouse, the object will rotate. Pressing the Middle button and moving the mouse, the object will zoom.  Pressing the Right button and moving, the object will translate.

4. Open Section View

Click View Section then XY, or YZ, or ZX, a 2D section view will display in the specific startup position. Polygon boundary displays on the 3D object.

5. Display section view texture on 3D object

Click 3D then select View Texture, the image of section view will display inside the 3D object as texture. 

6. Change the position of the section view

Click control, rotation and yaw pitch roll, the slider will display. The section view will change to user's interested position by moving the sliders. On the figure, the 3D surface is switched off by clicking the menu 3D View, Show 3D Surface.

7. Show Intersection lines

If a few section views were opened, the user would wonder where is their intersection boundary. Click show and intersection of views, the intersection lines will display on the section viewers. On the 3D object, click 3D View and Show Intersection Lines, the intersection lines are shown.

8. Show anatomy on the viewers (if the anatomy is available)

If the anatomy is defined, they are shown on the viewers by selecting from menu as well. Click the menu Anatomy, then embryo or extra_embryonic_component
