QuickStart running software from CDROM

If you are running on a Unix machine, you can access all the software on this CD-ROM.  This includes EmbryoView, Simple SectionView, and SectionView.  It also includes the Original Section Browser and MAPaint.  Follow the links below to set up your computer for these programs.

EmbryoView and SectionBrowser. (Try these first - your computer may already have the necessary software loaded, if not, follow this link.)

EmbryoView and SectionBrowser

EmbryoView and the SectionBrowser are Java applets and should run on any workstation with an up-to-date Java-enabled web browser (we have tested Netscape 4.5+ and Internet Explorer 4.0+).  The relevant Java will probably be included in your Browser - if not see 'getting the applets going' below.  If you need help with the  programs, please email the Mouse Atlas team.
 

Getting the Applets Going

The applets have been written to be compatible with Java 1.1 and thus should work with any Java enabled Web Browser. The applets are known to function with Netscape Navigator Version 4.5 and above, as well as Internet Explorer 4.0 and above on Solaris Operating Systems.

If the applets do not run check that Java is enabled.
From the "Edit" menu select "Preferences..." and within the dialog that appears select "Advanced".


 

If the applets are inoperable with your current browser you can obtain a new Web Browser, or upgrade an existing browser,
see Microsoft Internet Explorer 5.01  or Netscape Communicator 4.7. Consult your System administrator for help.
 
 

SectionView and MAPaint

Set your html browser to use MAPaint and recognise image files running from the CDROM

The steps in setting up your machine for SectionView and MAPaint are the same and depend on the WWW browser your are using. Click on the appropriate browser name below.

(Note: if you have problems running the software from the CD, try the additional instructions at 'Quick start - further details', or install the software on your hard-disk.)

From the "Edit" menu select "Preferences..." and within the dialog that appears select "Navigator->Applications" as shown by the yellow bar in the image below:


 

Press the "New" button to get the dialog:


 

The images on the CD-ROM use a new type of image format called Woolz.
Define the new format as shown above, under 'Description', 'MIME type', and 'Suffixes'.  In the 'Application' window, type

/cdrom/cdrom0/macd/bin/s2/MAPaint -cdrom /cdrom/cdrom0/macd/reconstructions %s

The path of the CD-ROM drive  (here,  /cdrom/cdrom0/)  may be different on some machines - if so, consult your system administrator.

Internet Explorer 4+ on Unix

The Set-up procedure is essentially the same as for Netscape. But now set the applications from "View->Internet Options..." button to give the dialog below and select the "Mapping" tab:

Click the "New Association" button and fill in the dialog as follows:

where the full Command Line is: "/cdrom/cdrom0/macd/bin/s2/MAPaint -cdrom /cdrom/cdrom0/macd/reconstructions %1"

Press "Apply Association"  to give:

and then "OK".
 

Now try it!

Here are a few instructions to get you started:
1.   File -> Theiler stage -> ts14. Wait a few seconds for the anatomy to load.

2.  View -> X-Y view... Original sections (transverse).
     View -> Y-Z view... Digital sections (frontal).
     View -> Z-X view... Digital sections (sagittal).

3.  Domain -> Select (by clicking on top bar "Tear off" Select options).

4.  Anatomy -> Read in anatomical domain from Anatomy tree.This appears on selected views and in the navigator window. For each domain select a new colour from the "Select Tear off" window.

5.  Distance. The distance slider moves through the stack exploring the embryo from the chosen views.

Starting MAPaint from the command line and running from the CDROM

As an alternative to setting the WWW browser preferences, you can start SectionView and MAPaint from an X-terminal command line.

Put the CD-ROM in and from an X-terminal or other command line interface.

for SectionView type:

and for MAPaint type: then select the required TheilerStage. Note substitute your cdrom directory if it is different to /cdrom/cdrom0.
 
 

Note:

Running the program MAPaint or SectionView from the CDROM will be slower than running from the hard disc. If after an initial look at the program you would like a more permanent installation follow the instructions in install.
